Mine is probably Sonic Advance's, very clean and surprisingly expressive for how tiny the sprites are :D Heritage for the Future is also way up there for similar reasons.

My favorites would have to be Touhou Luna Nights' and Freedom Planet's' art style just because of how well they go with game.
