1.1 is the newest, but a lot of people still stick to 1.0 and some even to WinMugen.

The are not THAT many differences, in 1.1 there's in-fight zoom and some other minor features.

But i'd say that probably the decisive factor when choosing between the versions is the amount of content available for each one and if this content appeals to you.
