What are some characters that you wished were made compatible with Mugen, but aren't?

Definitely all the Naruto characters. If there was a Naruto Mugen... it's a wrap.

I know that there are some Naruto characters out there, but I'm not sure if they're very-well made, so I get that. The typical thing that I look for in a Mugen char's sprite/moveset is if it would be Street Fighter-esque enough. I'm making a Mugen and I'll definitely try to upload all the Naruto characters that I can that fit in line with what I have in mind for the game. These would be accompanied by some of the most memorable fighting game characters of all time... I'll be able to upload it one day when I finish it lol.

I'm not gonna lie, I don't know who any of those characters are , but that's the beauty of Mugen. I'm sure that if you pushed the issue, enough of the community would see this post, and the blessed portion of the community that can actually sprite would be able to make that dream come true....honestly, I'd be down with help with that development if someone could point me in the right direction, as I'm sure those characters would fit nicely into the roster I'm setting up.

Alucard from Castlevania Symphony of the Night. His sprite along with his gameplay just doesn't fit well with the majority of Mugen characters.

I understand that. When I download characters, I try to make sure that the aesthetics of the sprites all look the same, so I definitely get not wanting to get a char that feels out of place.
