I'm fairly new myself so I just followed all the steps in these couple tutorial series...

I would possibly re-install fighter factory as well....

In the tools->options menu you can add an engine to test on. It also allows you to set which characters to play against etc. it’s as easy as selecting the exe for your mugen installation
